Borja Mayoral had put the defending champions ahead after a Isco assist before Ronaldo netted.
But Dortmund striker Aubameyang scored twice, just before half-time and few minutes after the break, but Lucas Vazquez restored Madrid's lead with a late winner.
Despite the win, Real Madrid finished as runners-up with 12points behind Tottenham Hotspur with 16points after their 3-0 victory over APOEL.
